Is there a way to pause in the automated processing of a command file? I would like for the user to clean up outliers prior to continuing with the processing.

No, sorry, that's not possible. If you can't AVOID the outliers, you should clean them up before the fusion process.

just some tip to avoid outliers in planeless scanning mode:

After a reference scan the background planes are useless for repetition scans.

AFTER you did a reference scan, you can use the background planes`definition in the advanced settings as virtual clipping planes:
NOW you´re able to define them freely (even parallel to the cam's image plane) and set AllowPointsBehindPlanes to False.
So all points behind these virtual planes are filtered automatically.
